BLAME!: Master Edition by Tsutomu Nihei

In a future version of Earth, the City grew too massive that land became foreign to its inhabitants. Within the Megastructure, Kyrii searches for the Net Terminal Gene, a genetic mutation which allows humans to access the cybernetic NetSphere. Armed with a gravitational beam emitter, Kyrii averts attacks from humans, cyborgs and silicon-based lifeforms. Along the way, he encounters a scientist, whose body deteriorated during imprisonment, who promises to help Kyrii find the Net Terminal Gene once she settles a score for herself.
